The fonts should be embedded in the PDF; however I have no idea if those tools are clever enough to rely only on embedded fonts. They may be expecting to have access to the original fonts to be able to make changes to the document.

In any event, the fonts used by LilyPond are not normally installed at the operating system level but simply reside within LilyPond's directory:

<path to LilyPond installation>/usr/share/lilypond/current/fonts
