Hi Mark, Frescobaldi is able to handle several LilyPond versions at the same time.
*Edit --> Preferences LilyPond Preferences * The path I'm using for 2.20, for instance, is: C:\Program Files (x86)\LilyPond\2.20.0\usr\bin\lilypond.exe plus "Include in automatic version selection" checked. (in Windows 10) There you can the full path to the various lilypond executable files and there's a tickbox "automatically choose LilyPond version from the source file" so that Frescobaldi will pick the most suitable version depending on your \version statement. And you can set one LilyPond version as a default. It's a good idea to incorporate the LilyPond version somewhere into the path. That way, Frescobaldi is quite good at handling different LilyPond versions in parallel. Are your LilyPond Preference settings resp. "LilyPond versions to use" entries OK?
