So the notes are indeed smaller, and higher above the staff than I thought, but if I move them up to position #6 in Lilypond I get ledger lines, which is the wrong thing. Presumably getting the notes smaller is enough, but I don't have the Lilypond manual handy to check this at the moment. Will have a look later.
