I think I experience similar problems in a different context. Setting the link to Perl3 instead of the previous version still executed the old version.

I learned that the bash has a feature to remember where the commands are found in a hash. You can clear the entire hash or remove a specific entry. You should try

    hash -d lilypond

after creating the link. Or clear the entire hash with

    hash -r
