Turns out the dynamics were a red herring--the problem was still there even when I removed the dynamics. Instead, it was due to making some rests transparent instead of using s4, etc. The unprinted rests were placed badly and caused the staves to move too far apart. Switching to s4's mostly solved the problem. There is still more space than I would like and which appears to be necessary, but it is acceptable.
I still wish I knew how to force staves of a particular system to be closer.
