This most definitely sounds like a path problem. In order to execute from within the directory of the lilypond bin, you still need the ./ prefix (Carl's comment above):
./lilypond If I were you I would install as root (su root or sudo or whatever you have). Then all your executables should show up in your search path. Best wishes.
