Does version.hh exist at all on your system? (It's in build/lily/out on
mine). I have this line in my build output:
/usr/bin/python /home/phil/lilypond-git/stepmake/bin/make-version.py
/home/phil/lilypond-git/lily/../VERSION > out/version.hh
Don't see it in yours, though. I always simply run make rather than make
all to make the binaries? Could you try a fresh build directory, git pull
and configure and make?
