I've tried to add the path to the filter-command with
> filtercommand={/home/stefan/lilypond/usr/bin/lilypond
> -dbackend=eps -dinclude-eps-fonts -dno-gs-load-fonts
> -o"lilytemp/\externalfilterbasefile" "\externalfilterinputfile"}]
