In the manual http://www.lilypond.org/doc/v2.16/Documentation/notation/beams#setting-autom atic-beam-behavior is a discussion on changing how automatic beaming works. Scroll down until you see the phrases: \set Timing.baseMoment = #(ly:make-moment 1 8) \set Timing.beatStructure = #'(3 3 2) See how the numbers relate to the example that follows. This should give you an idea how to adjust the numbers to suit your score.
