It would be nice to know if the RHEL installation media (CD, DVD, .iso) contains any soft (symbolic) links. I think Windows supports only ISO 9660:1999 with Joliet extensions. This means that Windows will read a symlink literally - it won't follow the link. It is also possible that the FTP server doesn't like subdirectories more than 8 deep (the limit of the older ISO 9660 spec). You'd have to see the actual FTP failure or failing file to really know why.
