What is Viewmol ? Viewmol is a graphical front end for computational chemistry programs. It is able to graphically aid in the generation of molecular structures for computations and to visualize their results. The program's capabilities include: - - Building and editing of molecules - - Visualization of the geometry of a molecule - - Tracing of a geometry optimization or a MD trajectory - - Animation of normal vibrations or to show them as arrows - - Drawing of IR, Raman, and inelastic neutron scattering spectra - - Drawing of an MO energy level or density of states diagram - - Drawing of basis functions, molecular orbitals, and electron densities - - Display of forces acting on each atom in a certain configuration - - Drawings generated by Viewmol can be saved as TIFF, HPGL, or PostScript files - - Animations of normal modes can be converted to a video file (MPEG), e. g. for inclusion into World Wide Web documents (requires additional programs available on the Internet) - - Interface to the freeware ray tracing program Rayshade (input file generation and use of Rayshade from within Viewmol) - - Input and output in a variety of formats, new formats can be added easily by the user At present Viewmol includes input filters for Discover, DMol/DSolid/DMol3, Gaussian 9x, Gulp, Mopac, and Turbomole outputs as well as for PDB files. Structures can be saved as MSI car-files, MDL files, and Turbomole coordinate files. Viewmol's file format has been added to Babel so that Babel can serve as an input as well as an output filter for coordinates making all formats Babel can handle accessible by Viewmol. What is new in version 2.2 ? - - Molecule building and editing capabilities - - More than one molecule can be handled at once - - Automatic file type recognition - - Standard file selection dialog can be used to select files to load in addition to the old command line oriented mode - - Periodic systems can be enlarged by adding more unit cells - - Automatic recognition of hydrogen bonds - - Improved drawing of isosurfaces - - Capability to read Mopac outputs - - Gaussian input filter extended to handle Gaussian98 outputs - - Configuration dialog for selecting helper applications and language (no need to edit resource files anymore) - - Viewmol file format added to Babel (if anybody knows where to submitted patches for Babel, please tell me) - - a lot of bug fixes What operating systems does Viewmol run on ? Viewmol was developed using Linux, but it was also ported (or better recompiled) on a number of other operating systems. Currently, pre- compiled binaries are available for Linux (dynamically linked with Lesstif, statically linked with Motif), AIX, and IRIX. The program should also run on OSF1 and HP-UX, but due to a lack of direct access to such hardware I couldn't test it. Where do I get Viewmol ? Viewmol can be downloaded from the Computational Chemistry List archive (USA): - - file://ftp.osc.edu/pub/chemistry/software/SOURCES/C/viewmol or from Akademische Software Kooperation Karlsruhe (Europe): - - file://ftp.ask.uni-karlsruhe.de/pub/education/chemistry The source code and the precompiled binaries for Linux will also be available from Sunsite (USA) or your friendly neighbourhood mirror: - - file://sunsite.unc.edu/pub/Linux/apps/graphics/visualization For the second site it may take a few days before the site administrators have moved the code to the given location. They cover isolation, dumping resource data, and configuring ISA PnP devices. The tools I wrote for this _will_ eventually be on ftp://ftp.demon.co.uk/pub/unix/linux/utils/isapnptools-1.18.tgz (89511 bytes), ftp://MetaLab.unc.edu/pub/Linux/system/hardware/isapnptools-1.18.tgz, ftp://tsx-11.mit.edu/pub/Linux/sources/sbin/isapnptools-1.18.src.tar.gz, ftp://ftp.redhat.com/pub/pnp/utils/isapnptools-1.18.tgz and ftp://ftp.lmh.ox.ac.uk/pub/linux/pnp/isapnptools-1.18.tgz (And various mirror sites shortly afterwards). isapnptools-1.18.lsm in the same directory is simply the LSM entry for isapnptools. isapnptools-1.18.bin.tgz in the same directory also includes precompiled binaries. I've uploaded them, but they may take a day or two to reach their final home. The latest version is available now via the link on the isapnptools home page: http://www.roestock.demon.co.uk/isapnptools/, as is a list of the md5 checksums for each package. The isapnptools FAQ is available via the home page above. Here is the LSM entry: Begin3 Title: isapnptools Version: 1.18 Entered-date: 14FEB99 Description: ISA plug and play configuration utility Two programs - one allows the dumping of resource data and generation of a skeleton configuration file, the other configures ISA PnP hardware using a configuration file. MOT-2 is a generally useful web database that can be used to create web-based databases without writing a single line of code (sql, php, or html!). It is my hope that MOT-2 will be used to create anything from job and project tracking systems, to inventories, to catalogues and pretty much any other relatively simple, web-based databases. Best of all, MOT-2 is free software, released under the GPL. Check out the MOT home page or download the package directly: http://tomato.nvgc.vt.edu/~hroberts/mot ftp://tomato.nvgc.vt.edu/pub/mot/mot-2.0.a2.tar.gz Here's the rest of the pertinent info from the README file: FEATURES Except for a couple of features (see the NOTES file), MOT-2 has all of its major functionality in place. To demonstrate MOT-2, I have rewritten its predecessor MOT-1, a job and equipment tracking system, entirely in MOT-2. However, MOT-2 should not be considered a production ready system at this point, mainly because it has not been tested on any system but my own. Also, there are a couple things left to implement (most importantly the ability to save and load -- and therefore share -- database schemas) before the system can be considered fully functional. Nonetheless, MOT-2 is quite powerful already, and I encourage you to download it and play with it, or even use it for simple datbases (todo and address lists, for example). MOT-2's features include: * The ability to create and modify databases, tables, fields, and permissions, all from a point and click, web interface. * Support for links between tables. Jobs may be linked to users, equipment, and software. People may be linked to department, companies, contacts, and machines. * Support for multiple users and read, add, and modify permissions for each user for each table. * Support for sorting and restricting every table to a fully configurable set of fields (sort a list of jobs by priority, close date, or tech, or restrict the same list of jobs to a specified contact). * Support for actions, which are custom scripts automatically fired by specified database actions (adds, modifications, etc.). This is immensely helpful for implementing things like email notification and timestamping. * Basic support for writing custom sql queries. This will eventually include a custom query page but is very helpful now in the creation of actions. A sample mot_sql query that joins three tables together and grabs a value from the third table looks like: ** select {People}.[email] from {Jobs} <Users> <Personal Information> where {Jobs}.[id] = $row_id ** WEB PAGE The official MOT web page is at http://tomato.nvgc.vt.edu/~hroberts/mot There's not much there right now, since I've been spending all of my free time coding. I'll eventually spruce it up a bit, but I'd love someone to volunteer some help ... DOCUMENTATION There is none, yet. As you can see from the NOTES file, it's on my list of stuff to do. Of course, I'd be eternally grateful if anyone wanted to jump in and volunteer ... INSTALLATION See the install file for instruction on how to install MOT-2. HISTORY MOT-2 is an outgrowth of MOT-1, a web based job and equipment tracking system. Basically, I started thinking about how to make more MOT-1 more configurable and ended up generalizing the whole thing, until it became a generally useful database instead of just a configurable job tracking system. TODO See the NOTES file for notes on what I'm working on. CREDITS Most of the credit for MOT-2 should go to the wizards who created the tools upon which it is based - mysql, php, apache, linux, and the usual gang of free software tools that I used in its development. All I've really done is cobble together other people's hard work. - -hal [EMAIL PROTECTED] 2/14/99 .. - -- This article has been digitally signed by the moderator, using PGP. http://www.iki.fi/mjr/cola-public-key.asc has PGP key for validating signature.
