If you cut your recording and the PTSs are not adjusted you will get inconsitenciy warnings on replex. You can either ignore them, or use the -k option if you have problems with synching.
It is why I asked the question. I never cut a vdr file, but the encoded avi.
Usually I cut the initial garbage with -ss option of mencoder.
And cut the ending garbage after the encoding step, with mplayer both -ovc et -oac copy and -frames option.
I find the ending frame with avidemux2
