disk_config disk2 disklabel:gpt fstabkey:uuid
primary - 95-100% - -
This marks the partition two now boot flaged but the first partition is
also boot flaged

then setup-storage will do the equivalent of
parted -s /dev/sda set 2 boot on
On GPT, parted treats as an alias for "esp"
(https://www.gnu.org/software/parted/manual/html_node/set.html), so it should give that
partition the ESP GUID.

I think the problem is caused by a change in partitioning
Normal Partitioning Single without encryption
primary /boot/efi 512M vfat rw (gets the ESP Flag)
primary / 8G- ext4 defaults
primary swap 8G swap sw
Encrypted partitioning:
primary /boot 1024 ext3 defaults
primary /boot/efi 512M vfat rw
primary - 95-100% - -
