This probably doesn't shed any light on the matter but it took me a while
to work out why my executable permissions were being reset, until I
realised that my Samba server was using bit 0100 as the 'archive' bit any
time I ran an NT backup of my Samba-exported linux file systems.
I don't suppose you're running (or were running) any other service or cron
job that could have done something like this?
