I would not let linux (not even RT linux) handle time critical functions.
I will use a micro controller which will do the stepping part, and use
linux, apache, perl (or whatever) etc to feed only  number of steps to move.
In fact we have designed a three motor controller with a micro, which was
receiving only number of steps and direction from serial port of linux box
running a small perl script. You can put this perl script in cgi and run it
through a browser.
