you've most likely been r00ted. you'll have to run checksums on all your packages to see which have been damaged. if you're using redhat, check the rpm man page for how to do that. I'm not quite sure how. If you're using some other package manager, check that one. If you have tripwire installed and running, check the tripwire logs.
