Yeah, this sounds like a bug in the BIOS. The direct_irq_en is set which means that the GPIO is routed directly to the IO-APIC (and is expected to be input) but the device in question (WMI?) probably has some ACPI method that uses the GPIO via ACPI Operation Region as output.
