This is very unusual for Win3.1. How exactly does it tell you that it wants to reboot? AFAIK only some modern Windoses like to reboot during install, while Win3.1 only asks you to reboot (optionally) when the installation is completed. Your problem might be elsewhere.

Win3.1 won't work on 1.3.1. You need CVS HEAD to get it installing/running.

This one is strongly not recommended to use with dosemu. Actually all 2.6 kernels are not dosemu-ready yet (I still have a bunch of patches to pass by Linus), but <=2.6.5 are especially discouraged.
