In the K Menu Editor (click K --> Utilities --> Menu Editor) you'll see all
your "personal" menus on the left and all the "standard" menus on the right.
Click on a menu to open it. Click and drag to move things around. For
submenus/folders, I think you have to right-click on the menu and choose
"Select item for moving." This gives you a crosshair cursor that will allow
you to drag menus around. Make sure to save your changes and the menus
should stay that way.

If you want to get rid of standard menus, you can do that in the menu editor
also. If you mean you want to control what gets set up during installation,
I think K uses its Application Finder applet to search the system for
installed K (and other) apps. You can use this to find any apps you've
added, too.
