I don't see what's wrong with the NFS (or SMB/CIFS) approach. Bring TCP/IP over USB, and then anything else on top of TCP/IP. Dedicate file sharing protocols have a lot more features, have access control and many other features than a simplistic protocol like PTP doesn't implement. PTP is really for dumb devices, and we're speaking of devices capable of doing Linux here. If you think NFS/SMB takes too much space, compile a simpler daemon from existing source code, with less features.
