I have the same problem with a USB/IDE drive, and a SmartMedia reader. If they are mounted at shutdown, when the system halt script gets to "Sending all processes KILL signal", it seems the process [usb-storage-0] (and -1) gets killed, end of communication with the drive - so it can't be unmounted cleanly.
Shouldn't the [usb-storage-x] processes be immune to this signal?
