I seem to recall a number of folk on linux-kernel hitting problems
with ThinkPad machines that use the ALI chip, and finding the
solution was at the level of PCI configuration problems.  Seems the
ThinkPad does strange stuff, which breaks USB.  I forget all the
details ... maybe yours is one of those "gotta run with ACPI" bugs,
like this one (also an i1300):
