Well, another update here. I did the old PCI card shuffle (moved the USB 2.0 card to a different slot, and also removed a PCI ethernet card I had in there, opting to use the builtin ethernet), and so far everything seems to be working fine. I have been able to dd the problem files, and have successfully copied 11G worth of files. I have seen a couple of reset messages since then, which makes me a little nervous, but the transfers don't seem to be simply stalling anymore, so hopefully everything will work ok. I wish I had done the PCI switch earlier, but you tend to forget about those types of problems on today's computers.
