It depends on what's in the descriptors the mouse sends to the computer. If you use a recent version of lsusb, you should be able to see the contents of those descriptors. Perhaps the mouse is claiming to be a keyboard...

These tell me next to nothing.

You mean, it fails when the mouse is plugged in at boot time, but it works when the mouse doesn't get plugged in until later? I would assume this problem will be present in all distributions using a recent 2.6 kernel. It's probably due to some weird interaction between the hardware and the software.
It works the same way as the vanilla or the Debian kernels I tested...
replug, got mouse. Boot after longish time off, no mouse.

After the BIOS update I have a new option in the BIOS, namely "USB Memory Type: Shadowed|Base Memory"
Not that changing it made any difference :(
