I use something like the following in my conf.modules:

keep
path[usb]=/lib/modules/`uname -r`

The first line indicates that all built-in paths should be kept.  The
second line adds the search path to find the
/lib/modules/2.3.99-pre6/usb directory (or whatever is current to your 
kernel).  

I also think that, if you update to the latest modutils, this path is
included as one of the built-ins.
