Can you use the standard X cut & paste? ie. highlight some text with the mouse, move to where you want to paste it, and middle-click. (just a guess - I don't use emacs, so I can't be sure it'd work). If you don't have a middle button, you can (provided you have 3 button emulation enabled in your XF86Config) click the left and right simultaneously for the same effect.
