Well, I've tried to reproduce what you did:
Set up a VM with 1 IDE disk and 1 CD-ROM drive.
1. Partitioned disk into two pieces. Installed Win98 into what would
be hda1.
2. Installed a Linux distro (Debian testing) into hda2, installed GRUB
into the MBR.
3. Win98 and Debian both boot fine from the GRUB menu at this point.
4. Added a second IDE disk to the VM.
5. Installed XP into the first and only partition of the second disk.
6. XP overwrote the MBR on the first disk with the basic DOS boot
sector (I have a feeling Win2k leaves the MBR untouched), and
installed the NT loader into the boot sector of the Win98 partition.
7. Booting the machine at this point presents the user with the NT
loader, and options for XP and Win98. Both work fine.
8. Booted a Debian rescue CD and reinstalled GRUB into the MBR of the
first disk.
9. Booting the machine at this point presents the user with the GRUB
menu, with options for Linux and Win98. Both work. Selecting Win98
presents the user with the NT loader menu.
So, that little experiment proves it all works without much hassle...
but since I didn't hit the same problem as you, doesn't leave me in a
much better situation to help. Can you confirm that the steps you
followed were similar to what I've listed above?
