I think that their actions are to merely remove the reminder of the tragedy from the software out of respect to the families of the ones lost.  This is purely speculation, as is the rest.  There are MANY flight simulators out there, not just M$ F/sim.  Then again, there are other sims out there that depict acts of mass destruction, but we aren't making mention of these now, are we?
