Are you running Netscape 6.2.1 or 6.2. 6.2.1 fixes some things, but I don't know if your problem is one of them. FYI, Netscape 6.2 and 6.2.1 are based on Mozilla 0.9.4, which was released in September, over 4 months ago. Mozilla is days away from 0.9.8. You also don't have to compile it if you don't want to , they have binary tarballs. Bookmarks should transfer over fine, as should e-mails. Mozilla will store profile data in ~/.mozilla, I believe Netscape 6x will store it in ~/.nestape6, but I don't know for sure (I've never actually installed Netscape 6 ;-) ) . So it should be possible to run them both simultaneously.
