There is no such "wave" in the log you posted.  The numbers look quite
good actually.  The only strange thing is that the GM appears to be
increasing the rate of Sync messages.  You can see that output
switches from 1/Sync to "summary" mode with Root Mean Square (rms)
statistics.

Here is a snippet from your log, but aligning the values:

ptp4l[2405.721]: master offset          4 s3 freq  +32157 path delay      5451

As you can see, the instantaneous offset remains within +/- 100
nanoseconds, the frequency offset is stable at 32.1 ppm, and the delay
is constant at 5.45 microseconds.  Those are good numbers, if you ask
me.

But changing the Sync rate is bizarre behavior.  I will bet that the
GM is not running linuxptp.

That only means that your PHC cold booted with some random time.  You
can initialize it with the phc_ctl program if you like.
