Could you send us the current path of the bookmarks (use the 'pwd' command)? Then perhaps one of us might be able to tell you some commands that might help you put them in the right place.
BTW, have you heard of Del.icio.us? That might solve the problem of having to email yourself bookmarks from different computers. del.icio.us is integrated with the latest Firefox version.
