Some CLI apps grab keystrokes. Are you using the keyboard shortcut, or clicking Edit->Paste in the terminal menus?
Also, Linux has a secondary clipboard. If you select text in one location, and middle click in another, your text will be pasted. (This doesn't work for images & formatted text).
