Can you get anything to display with your old card? Its also possible that your BIOS settings are not set correctly for the new card and its simply defaulting to the old on board card. Another thing you need to see is if its still coming up on the old built in video after it shuts down the new card. Linux also needs to know what to do and it itself may not be using the new card because you haven't properly set it up in the system settings, so it doesn't know what to do with it.
