More than likely this isn't your code causing the problem. I've had this trouble with both Reader 5.0 & 6. Reader 7 doesn't seem to have this problem. The other thing to try is to configure Reader so that it doesn't integrate with the browser. If you set this option, Reader should open up in it's own window.
Also, browser addons such as Maxthon or Avant seem to be especially prone to this.
