Usually an exe file or dll gets stamped with the updated version as Sherry 
mentioned. Do you inventory exe files? The version may already be in your 
database, if swinventory cycle has been run (scheduled or forced) since the 
update. Updates have to change something on the machine other than the 
“installed updates” list.

John, it doesn't change anything at all identifiable?  other than in installed 
updates?  No file, no regkey, nothing?  Because if there's anything, anything 
at all you can tag onto, you could either custom inventory that difference, or 
use a ConfigItem in a creative way to pull back the information.

for example, for a quick check on something, instead of a custom hinv, I've 
asked a ConfigItem to look at regkey <whatever> where I said that compliant 
means it must absolutely  =  the string of foobar.  that way, any value is 
returned as non-compliant; and I can look at the "value returned as 
non-compliant", just to get someone info quickly.  I've only done that once 
(and disabled it a day later); but it can be done.

I use the CCM installed updates status WMI class. Not sure if its inventoried 
or not, we use it to inventory via PowerSHell on our base images.

Get-CimInstance -Namespace root\ccm\softwareupdates\updatesstore -ClassName

I have an application that, when updated, does not change its version number or 
anything else easily identifiable. It does however list the update as being 
installed in the "Installed updates" portion of add/remove programs. I can't 
seem to recall where that info is stored. Anyone know? The MS updates are in QF 
Engineering but not the third party ones.
