What I would do, given that the batteries are questionable, is to hook the
Xantrex inverter up to a good battery and see if it works on that,
especially charging it properly, to see if the Xantrex is working properly
or not.

If it is, then the batteries are probably the problem.

A shorted cell would remove 2.2 volts from a battery's voltage.  This lower
voltage level might make the charger think that the battery still needs
current when it doesn't causing the overcharging you experienced.

Another way to view it is that the increased load presented to the charger
by the decreased internal resistance of the battery caused by the cell or
cells shorted in the battery will prevent the charger output from rising to
the level that indicates to the charger that the batteries are charged so
that the charger can switch to Float voltage.  This would keep the charger
on Bulk mode forever and produce the gross overcharging you experienced,
even at 45 amps..
