I also had big problems with S3 integrated (on a 486) and SuSE9.0/LTSP4.

First of all the XF86-4 Module (s3) wouldn´t work. So go for XSERVER=XF86_S3 (after downloading the still missing script build_x3_cfg that is).
Next I couldn´t get the resolution I previously had with my old LTSP install until I manually entered some values for X_VIDEORAM, X_MODE_0, X_HORZSYNC and X_VERTREFRESH. Pretty much trial and error. Without that only 640x480 would work.
Finally the kdm login Screen would respawn forever if I selected a screenmode >8bpp. You can use xdm instead, but then still every KDE-App would crash with a SIGSEGV. I had to exchange libqt-mt.so.3 for a new version (got that from a KDE Update package on suse) to solve this.

Note that I didn´t have all these problems when I used ltsp with this very same Hardware some years ago on a SuSE7.x server and the then current ltsp-packages.
