Did you change anything else besides the LTSP installation? Linux 2.6 kernel seems to have some NFS-related problems.
With two clients, X wouldn't run anymore, there seems to be some major change in some of the servers. I didn't have enough time to try everything, but on ltsp3 both machines are running happily in Auto mode. Is there such a big difference in X.org servers?
I suggest that you try using the old vidlist file from the LTSP3 installation. Just make a backup copy of the 4.1 vidlist and replace it with LTSP3 vidlist.
