Nick,

Windows default line ending for text files is \r\n (0D0A). Unix is \n (0D).
Looks like Pearl is opening the file as a text file and translating to Unix
style text files internally.

I would look at whether the $file file can be opened in 'binary' mode. It
will solve your problem
