I am looking at the version detection stuff, the pdf converter should not be enabled for lilyponds less than 2.9 - I couldn't get that to work. I also tested with lilypond 2.9.17. png in lyx and view->dvi worked fine. view->pdflatex failed, but that is not a lyx fault. Lilypond invokes "gs" and that goes wrong somehow - my "gs" is upgraded since the last time I tried this so perhaps it broke. lilypond --pdf fails the same way from the command line, so I don't think this is a lyx problem.
