This was already the case when you switched to utf-8.

we made a lot of file renamings in the last couple of days. This step
caused some trouble but it was inevitable for the long-term maintenance
of the LyX sources.
I recommend checking out a fresh copy of the complete LyX repository. I
know that this can be a pain when using a slow Internet connection but
it is the easiest and safest way to get on board again.
