no, you are trying to workaround foxit bug by tweaking lyx in an unnatural way.
Ok, no problem, really. I don't understand why it is unnatural to have the pdf in the same directory of the lyx file, as it is the usual TeX way ; and as this would do the required job in one click of the mouse rather than several ; but I accept without hesitation different opinions :-) However, I insist that this would make LyX more robust : this is a mere tautology, since in that case the problem would not have appeared.
the correct way is to ask foxit devs why your pdf is not saved as-is or
Well, for me also I would consider it's a bug : but for the devs maybe it's a feature : one of the advantages of Foxit wr to SumatraPdf is that it allows to add comments, colored boxes, etc to the original pdf. So maybe for them, saving the original file is writing a different pdf with no comments and no colored boxes etc. but with their headers and own additional stuff ? The only sound reproach is that this behavior is not documented.

cant be read by acrobat.
Well, this might rather be asked to Adobe? Maybe because Foxit is a competitor to Acrobat software ? ;-)
