The attached better patch does this. It also addresses now tex2lyx.
I agree that this is messy. But as you said in a different message, it's
been policy for some time that lyx2lyx preserves, as far as possible,
the result of compilation. And, as you also said, if we want to change
that, then we need to have a discussion directly about it.
