If you did "save as" then I think that would explain it because in that case LyX would preserve the paths to the 2.3.x files. In that case, the fix is simple: just copy the file outside of LyX from the 2.3.x directory to the master directory. If you didn't do "save as", then I'm not sure how the paths got changed. If we can't figure it out, it's easy enough to give you some "sed" commands that would take care of fixing the paths, but that is annoying and we'd have to remember to run them each time 2.3.x docs are ported over to master.
