It is now a bug. 
ctrl+enter add a new equation row (for eqnarray, align etc.).
To add a row to the current structure, use M-m w i.
I already said that it might be better to change this to the 1.1.6 behavior:
if the cursor is in an array inset, ctrl+enter should add a row to the array,
otherwise it should add a new equation row.

BTW, in current CVS, the math-row-add command is always disabled.
This should be fixed.
