Well, we do use different mode values:

src/support/filetools.C:
 if (tmpfl.empty() || lyx::mkdir(tmpfl, 0700)) {
 if (lyx::mkdir(tmpfl, 0777)) {
 if (lyx::mkdir(deflt, 0777)) {
bool createDirectory(string const & path, int permission) {
 ...
 if (lyx::mkdir(temp, permission)) {

src/lyx_main.C: if (!createDirectory(user_lyxdir, 0755)) {

So, I guess that the interface should stay as-is.
