Asger, you might want to look into am2msdev ftp://ftp.slac.stanford.edu/users/pfkeb/automake/. This tool will at least provide you with a skeleton. And, I believe the source even includes a project file, so no scary mingw/cygwin tools. There also seems to be an options to add visual studio directives to automake files, that get ignored by the normal autotools.
