In this case the preferences file from "App Data\LyX" is used, so I see
no problem here because this is what the user wanted when he didn't
deleted "App Data\LyX".
Btw. my next installer version won't delete "App Data\LyX" when it
starts and it will ask you if you want to delete it while uninstalling
or not. That means I'll revert to the behaviour of the first version
(0.1) of my installer.
