LyX only changes the font sizes of the text in cells even if you select
the whole table.  To get around this you need a little ERT (Evil Red
Text).

Just add:
        \small{
as a LaTeX paragraph (M-p x) before the table and add a:
        }
as a LaTeX paragraph after the table.  If you need even smaller then try
\footnotesize{ instead of \small{.
