The location for IEEEtran is listed in the Help->LaTeXConfig file.
If you or anyone else knows a better place than the one listed there let
us know.
As for where to put this file there are instructions in
Help->Customization about handling new document classes included there are
instructions for putting new .cls and .sty files somewhere LaTeX can find
them and rerunning Edit->Reconfigure so LyX can then find it.
If LaTeX can find it so should LyX.
